The reality is, I am NOT going to win this battle and one of these name pairs we will not be using anyway. And we actually don't have a name list put together so nothing's set in stone yet.

But, which of these two versions do you like better?

I personally don't think first and middle names flow if they start with the same letter. I'm just not a fan.

Yes, this. I love both names individually, but I think that they are both too much when said together. If they are your only options, though, I think that Jonathan Josiah flows better together.
