I second this. Raw milk will be tolerated, in general, much better than pasteurized milk, as the high temperatures in pasteurization kills most of the enzymes found in raw milk - especially the beneficial ones that help digest the lactose - and I'm sure the enzymes in yogurt have a lot to do with why your son is fine when he has it. Raw milk is a superfood, but pasteurized is not.
