Safest way to freeze food for baby

My son is 4.5 months old and I'm starting to freeze fresh veggies for him before they go totally out of season. I probably should have done this weeks ago, but now I'm trying to catch up...since by the time we start it will be the dead of winter (and I live in WI, so winter lasts a long, long time). So far I've just been taking a portion out of whatever we make for dinner and setting it aside (plain) to freeze.

How do you store your frozen food? I'm, using icecube trays to freese meals, but I'm not really sure what to do with them afterwards. My SIL puts them in plastic baggies afterwards, but for longer term storage I just don't like that idea. We store a lot of meat in our freezer (esp. venison) and I don't want to cross contaminate.

Right now he's on soy formula, but as soon as I run out (in about 15 days) we're going to try switching to regular formula. He's starting to get interested in our food, but only because we've started actually sitting him at the table with us. I don't think he understands yet that we're actually eating it (though he thinks it's hillarious that the food disappears in our mouths). He's only taking about 25oz of fomula per 24 hours so I think we're on track to starting solids right around Christmas (he'll be 6 months then).
